It sounds like you have a colour management problem. You need to ensure
that that all your applications are aware of what colour space you are
using. Reading a file into PS which was saved with an Adobe RGB profile
and then interpresting it as sRGB will give incorrect results.
Workflow is a very personal thing, you need to find what works for you
and then stick to it. Once you have that down processing RAW files will
become very quick. For me I really like the Phase One software, the
workflow is far better than Olympus Studio. The image results aren't
quite up to what Studio delivers, but not many raw converters are.
