I imagine there are at least two reasons Apple might say that:
1. Li-ion batteries have a limited number of discharge cycles before they start
to fail. Selling replacement batteries
is a profitable business.
2. "a full discharge/charge will reset the digital circuit of a 'smart' battery
to improve the state-of-charge
estimation". Better state of charge indication means fewer customer complaints.
So that advice is win-win for Apple. Whether it is optimal for any given user
may vary.
