Always a possibility, there are a lot of FTP implementations out there.
I'm using CuteFTP and it sees about 2000 files in one of my directories on
the server, sounds about right but I haven't checked each one !

I think it's a cop out, my guess is that they don't really know how the FTP
process for their customers works. I would suspect that you actually FTP to
a temporary holding directory and the files get moved by a background
process on their server to the actual location which is used by the
webserver.
