If you see spots in the viewfinder then they're in the viewfinder and
probably on the focusing screen. You can't see anything inside the lens
or on the surface of the lens since it's so grossly out of focus. The
focusing screen, however, is very much in focus in the camera's eyepiece
(or should be) and so any dust on or very close to the focusing screen
(like the bottom of the prism) will be visible.
If it gets thick enough it may bother you and need to be cleaned but it
won't affect the pictures since it's outside the light path to the
sensor. If you're shooting with an E-1 simply remove the screen and
brush or blow it off. Same with the prism except that using a blower in
there can cause problems. For mirrors, prisms and screens I use a
little piece cut from a Swiffer duster. Works a treat. Haven't tried
it on the sensor yet but I probably will some day.
