I've just been taking shots with my new one of those, and, much as it
makes me a big wuss, autofocus is very very handy..

I don't think that could be affecting things -- the camera doesn't
know what the aperture is set to on the lens, there's no way for that
information to get transmitted back other than optically; when you stop
the lens down, everything gets darker, so the camera knows what's going on.
In general I've found that I get overexposure with manual lenses and
the adapter, by multiple stops at times, so I don't think you're seeing
anything too unexpected.
