The Logan shuttle simply runs around the airport stopping at all the
(active) terminals and also the "T station" (subway) at the airport
entrance. The "T station" doesn't show on this map of the airport but
is located at the "U-turn to terminals" near the bottom of the map.

This "T station" is the "Airport" stop on the MBTA "Blue Line" which you
can see here:

When choosing a direction you will want to choose "inbound" which means
inbound toward Boston. The second stop is "Aquarium" which leaves you
at the Boston aquarium which is on the waterfront of Boston harbor.
Proceeding on to "Government Center" at the intersection the Green and
Blue lines will drop you in the center of town with plenty to see.
However, the distances are short and you could as easily walk there from
the aquarium. Be prepared for possible personal search on the subway.
(Note that, in Boston, when people refer to "the T" they mean the
subway. However, you will see circular signs with a "T" in the middle
which can mean "transportation" of many kinds including buses.)
You might also want to catch the "Red Beantown Trolley". Here's a map
of its route around the city which also shows that you can catch one
near the entrance to the aquarium. Stop #1 (far right, mid map)
