The principle problems (and advantages) of AF are the same:
- Composing, AF spot is not were you want to focus.
- Time lag, it takes longer from the press of the button to the shutter
release. (exept the C*n*n RT models)

Eye controled focusing is slow, the EOS-1n has it not.
If you have to correct AF for your photo, you lose the advantages of AF.
